Molecular Dynamics Simulations of n-Alkanes confined within a Cylindrical Capsule

Conformations adopted by molecules present in bulk solution are very different from what are observed when they are confined to a much smaller space.  Behavior of these molecules is quite surprising in nanoscale dimensions which are predominant in many biological processes occurring in the human body. The conformational changes and interactions of n-Alkanes encapsulated in a cylindrical capsule and the free energy changes associated with the process are examined.

  • GROMACS (MD Simulation Package, Computational Chemistry Package)
  • Amber Tools (MD Simulation Package)
  • Packmol (Creating initial input files required for MD Simulation)
